...if by "best" you mean you're looking for candidate hotels based purely on quality, cost be damned.

Downtown San Diego is very well setup for conventions, and as such, has thousands of rooms within easy walking distance of Petco Park. The Gaslamp Quarter is right there and the many bars and restaurants there should be buzzing. Go through the various travel sites for room deals.

"Best" will depend on your budget, and what kind of location and/or amenities you're looking for. The downtown hotels will include a lot of full-service and boutique hotels setup more for business travelers. Outside of downtown, you'll find more budget hotels as well as destination resorts. The trolley drops off near the ballpark, so you can also try looking for hotels along the light rail route.

Hotel Circle along I-8 in Mission Valley has a lot of options that cost less than downtown. But, you'd have to drive to the game (or take a long walk to the trolley station) and watch your alcohol intake if you plan on partying in the Gaslamp before and after the game. It's also kind of a blah location, across the freeway from a mall. This is close to the old stadium location (where San Diego State will open their new stadium next year).

After going to the bowl game at the Giants' ballpark, I generally don't like watching football at traditional baseball stadiums (multipurpose stadiums used for football but originally built for baseball like Candlestick and the Big A weren't that much better). For that game, the field configuration was odd, and because of the short outfield porch, the wall bumped right up against the goal post (the kickoffs all went in one direction, and both teams had to use the same sideline). I don't know how the arrangement will be at Petco Park, but it too has an asymmetrical outfield and there might be some quirks to the field as a result.

If you bring the family, tons of stuff to do and you have private beach access. Costs around $2-300 per day but not certain about the holidays.

….I like to stay at Hotel Circle ( a lot cheaper than Gaslamp) and walk to trolley that goes to Gaslamp. But if you can afford Gaslamp - go for it !!!
